Can you split or merge multiple indexes

Can you split or merge multiple indexes? I have multiple documents I want to query together and in isolation. How can I approach this problem?

Maybe use a query fusion retriever

Thanks @Logan M . I've made progress, but now I'm unable to determine my source. Given the final answer I want the query engine to cite it's source. Is it possible?
